Pause the recording cuz skipping the source will show up in the edited/recorded DVD copy.

I agree, use the pause, unless you like the screens showing the skipping/slipping commercials. For me, the finished product is definitely better without that stuff.

If you want a very finished looking DVD, the best way is to use a program like TMPGEnc DVD Author3 and edit out the commercials on your computer plus add a nice looking menu rather than the bland ones most recorders generate.

Pause the DVDR recording as quickly as you can at the start of a commercial. Then, skip or FF the DVR to the first frame of the next segment of the program, and pause it there. Unpause the DVDR, then unpause the DVR. That way, you won't lose any of the program, but you will probably still have a couple of frames of commercial, and a couple of still frames when the program restarts. That's the best you can do, without a HDD, or using a computer to edit.
Yea definetly just pause. I just got a D-R410 and was surprised at how it starts and stops recording the instant you hit pause. With VCRs, it would usually take a second or two because it was a mechanical mechanism. Not so with digital/DVD!:D Very easy to edit out commercials with any model DVD recorder.
