I have the Apple TV. I love the way it does music. I can get my movies in iTunes with DVDFAB put they only seem to play back in stereo. Any one know how to get them in Dolbty Digital 5.1?

Only Apple's HD downloads have 5.1 AC3.

If you want to rip your DVD's check out Handbrake App. It has a present that will convert the DVD to h.264, with the 5.1 AC3 and 2.0 AAC audio and keep the orginal chapters.
