I have an M&K v-75 Sub. I've attached a picture of the back. There are controls for "low pass filter" and "bass level", and "phase".
I have a Yamaha v1800 and I intend to use YPOA to setup the everything.
Question - what should I set the various dials to?
Low pass filter - range from 50 to 125.
Bass Level - -6db to +9db (I think) and a point in the middle range called "reference".
Also a phase switch for + or -
I'll take a stab at my own question. Would it makes sense to :
-set low pass filter at 85Hz,
-set bass level at max and run YPOA (I guess this is the "volume" level)
- try both phases to see which gives better result.

The low pass filter cuts off all frequencies above a certain number on the LFE channel. I believe 120 hz is the highest frequency used on the LFE channel, but it is rare to see anything over 80. This is totally independent of the crossover you choose on your AVR. I would set it as high as it goes.
I have never heard of "bass level" but I assume it is the same as "gain". If it is, I would set it at halfway and then run YPOA.
Phase level is used to make sure your sub is in sync with your other speakers.
If YPOA sets speaker distance this is the same as setting the phase. I use audessey. If it does not, type "setting phase" on google and there sre plenty of pages which explain how to set it. One of the more common ways is to switch the red and black speaker wires on your mains and playing a test tone. A quick google search will explain how to do this.

Set the low pass filter to 125 (highest). Set the crossover on your receiver to 80hz if it is adjustable. Set the volume on the sub to reference and set up your system manually using an spl meter to obtain the best results. (Most auto set ups aren't all that accurate). When balancing out your system set the phase control to 0 and then using the receiver's pink noise generator (test tone) adjust it to the setting which sounds the loudest. Set the line level output on your receiver to match the level of your main speakers and then you can fine tune it. For more details check out this link.

Agree with above.
- Set Low Pass Filter to 125Hz, do not set it lower than that. Setting it higher is best to avoid having both the sub and receiver cut off the high frequencies.
