I have a PS3 that I am sbout to set up on a HARMONY 550, the blue wave dongle that I am going to use does not have a standby or power off command. I only use my 3 in conjunction with my Yamaha receiver and thought about plugging it into the receiver, so that when theres no power to the receiver it turns off my 3. will this in anyway harm my PS3, or are there any other side affects that I am not aware of?

If you're not shutting down the PS3 first via the PS button (or the XMB entry), you risk hdd corruption. But if the PS3 is on standby then you kill the power, no biggie.
Short answer: yes, don't do it unless you absolutely have to.

Is there a way to to setup a harmony 550 to send the 3 to standby? That would solve my problem bigtime.

Why don't you set up the Harmony to go left eight times, up three times, press x, wait some milliseconds and press x again? (something like that) Of course you have to be in the xmb for that to work
