I did a search, and the few Bluwave issues that have arisen don't mention this.
Many bluray players have a remote that have 4 colored buttons. These seem to control the U-Control options. The same buttons are on the Playstation 3 bluetooth remote control. They are not, however, on the Nyko Bluwave. Has anyone managed to program this into the USB dongle, or is there a setting I need? How else would I utilize these functions/features?

I think your only option is to select "triangle" and choose the colored buttons from there manually. This is another case where an IR to Bluetooth converter is better than an IR to USB converter (Nyko). The other cases are the ability to use the PS button, Power On, Power Off from any situation, and not having controller one taken over by the Nyko.

The power on/off I can understand and deal with - but you'd think something like this would be easy to do. Is there maybe a sequence that could be entered?

The problem is the USB adapters can only do the things the Playstation game controllers can do, and since the game controllers don't have the color buttons there is no USB signal that would correspond to them.
The only way to use the color commands would be to bring up the menu using the triangle button like bryansj said, and select them from there.
You can't make a sequence to do this automatically because the cursor doesn't start in the same position every time you bring up the triangle menu, so you don't know where the cursor would be starting from.
If you use the color commands that often you really should upgrade to one of the IR to Bluetooth products.

Well, I haven't had my PS3 for very long, and just noticed the need for the buttons last night. I can't say that I'd be bookmarking any scenes in the near future, but you never know.

Schmartz is the only guy out there that makes both an IR to USB (PS3IRX1) and an IR to Bluetooth adapter for the PS3 and in a comparison of their units they list these commands as the one's that require the PS3IRPRO:
PS Key
Discrete Off
Clear
Eject
Audio
Angle
Time
number digits 0-9
color commands: GREEN, YELLOW, BLUE, RED
