I have recently switch my eeeBox with a Mac Mini. everything seemed to work as it should, but I have just realised that i Can't delete or rename any of the files on my Drobo which is connected to the mac mini.
Any idea what might be wrong?

What file format did the eeeBox use? If it's NTFS there isn't a native way for the Mac to write to that format. And if you have FAT32 you're limited to 2GB file sizes.
I hadn't thought about that! But I can see that the fileformat is NTFS.
Is there a way to convert the harddisk to mac format without losing my files?

If you need to reformat a hard drive, all the files will be lost. You should try to burn them to DVD or copy them to another hard drive before reformatting the drive.

I've never used it but there seems to be support for ntfs in a third party software called macfuse. Let us know how things turn out.
