Ok this is what I have:
Marantz SR4002
Paradigm Mini Monitors
10 inch Impact Velodyne
What should the low pass filter on the sub and the LPF/HPF on the marantz be? After reading a couple posts I think I should set my speakers to "small" and LPF/HPF to around 100 HZ on the reciever and set my low pass filter on the sub to the highest frequency. Does this sound correct?
Also the phase setting on the sub. I really can't tell a difference between 0 and 180. Does it not matter with some setups?

You got it right speakers to small and xo to 80hz-100hz. The sub xo should be at it highest setting as well so it wont cancel out the receivers xo. As far as phase goes i just experimented a little myself. My sub is up front in between the mains and there was only a 1db difference (measured by spl meter) bewtween normal 0 and 180. Normally the phase comes into play when the sub is some distance away from the front mains and is used to keep all the speakers in sync if you would call it that. So depending where you sub is placed you might not need to adjust the phase. You can do a simple ear test by changing the phase and seeing which one is louder at the listening position and that should be the setting you choose.

Sounds like you've pretty much got it right. I'm not familiar with the frequency response of those speakers or if they are the same model, but you may find 80hz crossover on the receiver would give you a better overall output in your room. That way, if they are set to small, the frequencies below the crossover setting will be routed to the sub. It's 10" driver will be able to move more air and give you better output in the lower region.
If the sub is up front near the mains, leave the phase on 0, so the drivers are in synch with your front speakers. In most cases 0 works in other locations as well. Placing the sub closer to one of the corners can also help give you more performance from the sub, but it will also excite room nodes.

Thanks guys. Glad to know all the research wasn't in vain. :)
Your welcome, i know it always helps to ask even though you already know the answer. I do the same thing all the time. Good luck and enjoy your setup.
