Is there any problem in taking reading with the I1 Pro, using the diffuser cap that comes with it, directly from the lens of a projector, e.g., 2 ft for so from the lens?

Asides from not taking into account what the screen will do to the image or the color of the room. There is nothing wrong with doing it that way.

Can the audio system be calibrated without taking into account the speakers?

Such methodology will tell you what the projector is doing as an independant device. However, the point of display calibration is to render the display system an accurate communicator of the program signals delivered to it. In front projection systems, the screen is as critical a component as the projector. It has been demonstrated repeatedly over the years that many front projection screens are not a color-neutral reflector, even when the manufacturer claims them to be. There are also minimum image brightness standards that screen gain has an effect upon delivering. It has also been proven that manufacturers' claimed screen gain figures are not accurate in many cases. The only way to know how to adjust the system correctly for reference imaging is to calibrate the light reflected by the screen.

Thanks much! There was a comment in another thread that one might 'overdrive' the Pro and do damage to it. That didn't really make sense to me, though, since the instruction sheet that came with the unit said that the included cap (the 'diffuser, I guess) should be used (as I do) when taking reading directly from the lens of a front pj.
