If researched around a bit and didn't see a definitive answer so here goes my potentially stupid questions :)

I know you drop a cat5e cable for IR control and use 2 pairs of wires. Can you splice in two emitters on one end? I would assume so but then how would that effect power? Would you be better off running a cat5e for both devices? The run will be between 50' and 100'.

My example would be using one port on this (http://www.xantechcommercial.com/commercial/Products/ProductList/ControllersSwitchers/RT8/), to run and splice into two emitters controlling a cable box and TV.

You can buy dual head emitters:

Can you mount the hub closer to the equipment and use the CAT cable for the receiver? I think that's a more common layout. Here is a document which shows how to wire the receiver with CAT5 to allow for some form of shielding.

Dual heads! of course lol, that makes it easy. Two heads are better than one....er sorry for that :) I know it was simple and thanks for the pdf about the receiver.
