Use the web site to program, not the software on your pc.

Having same issue with Harmony software. Worked fine on my office PC, but get same error you do when trying to install on my home PC..

I get a similar error when running the setup disk for my Harmony 890. It then continues on and tells me my setup was successful. BUT....
after going through all the steps of loading my equipment and then downloading the latest updates and firmware, my remote says I have to update my setting on internet website. All my setting appear correct. It doesn't tell me exactly which settings need to be updated. No other buttons on the remote work at all. All I get on the screen is that message. It even shows when I have it in the recharge cradle!
I then removed the battery from the remote and I get a message that lasts for about 2 seconds: Configuration Corrupted"!!!   This may be due to the original setup error I received.
I then removed all the Harmony software from my computer and tried to reinstall it - same results. And since I now have a Harmony account, it keeps my setting and doesn't allow me to do everything all over again. This is how far I got last night after 3 1/2 hrs!
I sent an email to Harmony support. They say I can expect a reply within 24 hours, although I think they need to walk me thru this on the phone (assuming it is fixable!). By the time I realized I needed help last night, it was too late to call them (10pm EDT deadline).

Any suggestions????
