Is their a difference in sound quality from hdmi outputs or using optical and coaxial digital audio outputs?

I just bought a new Yamaha HRT 6090 receiver and I plan to hook up an up-converting dvd player (looking at either the sony dvpns75h, the oppo 70, and the oppo 81) and my high-definition cable box through hdmi to the reciever and then out to my sony kds50a2000 tv.

The salesperson I got the receiver from said I could use the hdmi connections or the optical and coaxial connections. Do I get all the codecs and such using the hdmi cables because they are much cheaper (bought them from monoprice) than the others. He also said I would need a different connector for the subwoofer but that's different I guess.

you should, but sometimes there are issues with which version of HDMI the electronics support. there have been lots of HDMI issues with even the latest receivers.

I would run optical/coax with the HDMI to the receiver just in case and then test it out.
