I just picked up an Oppo 981-HD to go along with my Panasonic TH-50PX60U TV. My TV specs say it supports 720p, and 1080i. My question is, which mode should I run the Oppo in? 720p/1080i/1080p? Which will look the best? If I run 1080p won't have my TV have to downscale it and I would lose quality?

If someone could educate me that would be great.

Your display has a native resolution of 1366 x 768, so I suspect 720p would be the best choice. But you should try all the resolutions and trust your eyes. I don't know if that display accepts 1080p.
