I have a Harmony 890 remote to use for my theater room, and want to get one for the living room directly above it. Some of the devices in both rooms are identical, and I don't want one remote to override the other (I don't want the channels to change upstairs when I'm changing them downstairs). I'm using full RF control with both units, so I won't have anything controlled by line-of-site. Is there some way to isolate the two remotes from each other? Is this a function of the RF base station? If this is possible, how many 890 remotes can you run in a single household?

What you are attempting is multi-zone remote control. You will need the Harmony 890 Pro which is a multizone remote.

Hmmm... I always thought multizone was one remote to control several rooms. I just want one remote for one room, but don't want the signals to interfere with other remotes in other rooms. Will I still need the 890 pro? Is there a better way to do this? Ultimately, I want to go with RS-232 controls, but on the learning curve I'm about 0.000005% there.

The 890 Pro will do multi rooms with multi remotes with no signal interference...

You can use more than one regular 890 in a house, because when you pair it to the extender, you are making it address that extender only. I have had two 890's in the same house for over a year with no problems with no signal interference.
I will be putting both Harmony 890's up for sale on Ebay soon, as the upgrade bug has bitten me and its time for a unnecessary change.

I have the same set up. One 890 in the HT room and one in the Family Room.
No conflicts at all since you pair them with specific RF extenders (as mentioned above).
Buy as many as you want. :-)

I'm looking to do something a little different. I'm looking to buy two 890s, one for the theater and one for the bedroom. I want them to both work with a single RF extender in the AV closet. Is this possible? I know that there would be a possibility of conflict (I plan to have all the actions programmed to switch HDMI inputs for shared components).
Specifically, I'll have one DVD player, DVR, etc on HDMI 4x2 switch that I want either remote to control.
Is this possible? Does this make sense?
I have everything except the remotes and will buy tonight if this will work.

That might be an issue but the best solution might be to just put 2 RF extenders in the AV closet (one for each 890). You could just put the sensors next to each other on each device.
