What is the 4:3 override do exactly? This has been on other Motorola boxes I've had but I've never really known exactly what to set it on.

I've got a Pioneer Elite plasma (1140).

Another question is when connected using a HDMI cable you get another added menu option. What do these settings do exactly?

Here are the choices:

HDMI/DVI Mode: HDMI, DVI
COLOR SPACE: RGB, YCC 4:4:4
AUDIO OUTPUT: Auto, L-PCM, Pass Through

If anyone has some helpful advice on this I'd appreciate it.

Setting it to 480i and letting your hdtv do its own upconverting for display usually has the best results. The other settings for that setup should likely be 16:9, 1080i.
