I have a 6412 Phase III DVR. When I have the output set to 1080i I sometimes notice that the playback is a bit jerky. If I go in and set it to 720p and replay the same scene it plays fine. It seems to happen most during a fast camera move but not always.
The box is virtually brand new. My previous units had other problems and, finally, the Cox technician brought me a new unit. It still had plastic on it.

Has anyone else notice the jerky playback when set to 1080i?

Why didn't Motorola include a video output setting to just display the format being broadcast? In other words, if the show is broadcast at 720p just display it at that? And switch to 1080i when applicable?

I would guess that it is because 1080i is Interlaced and 720p is progressive and at 60fps not 30 like 1080i and progressive scan is better for fast motion

I want the retro skin back please

No, this is something else. It doesn't only happen during fast motion. It just looks like the player is dropping a frame or two. If I back it up it happens again at the same spot. But if I switch to 720p and replay it it's fine.
I prefer 1080i because I think the menus look better and SD content seems to look better too.

Well that is the essential difference between 720p and 1080i: 720p handles rapid motion better; 1080i provides more rich detail.

What type of display are you using. I just upgraded my display over the weekend to a Pioneer Plasma 5070 and I'm noticing the same thing. I'm using hdmi on the 6412 hooked directly to the plasma. I previously had a Samsung DLP at 720p native so I never tried 1080i on the 6412. I was thinking it was the TV motion judder problems, but after reading your post I'm thinking it's the 6412. It looks exactly as you say, a few frames get dropped, very jerky, particularly noticable on pans of the camera on HD content.

I've got a DCT3412 here from Comcast and have noticed the exact same thing, but, it goes away.

Example: I had snagged The Andromeda Strain off UHD. Watched some of it output at 1080i to my RPTV and all was well.

When I moved the signal to my 720p it began to drop frames like crazy. Note, this isn't a simple "720p handles motion better"....this was chunks of movie were suddenly going missing, as much as a second at a time. Switching output to 720p fixed it up.

But then, when I switched back to 1080i.....it was fine then, too.....so who knows...I wonder if the HD was busy doing something in the background that made it studder, or if every now and then it just needs to be turned off and on again. <shrug>

I've got a lot of stutter and jittery playback on 1080i channels with a phase 3 6412 on time warner here. Mitsubishi 55511 rptv and I can only use 1080i.
