Dual 1229Q TT Stylus Alignment

I have this TT from the 70's. Fixed it up and used the plastic box that came with it to align the cart./ stylus. I don't think I ever used the box before, but according to how it's supposed to be set I went out and bought longer screws and now the stylus sits lower (farther from the tone arm). It sounds different and some LP's don't have much sound. Just wondering why there would be any difference with short or long screws. I followed the manual and the settings are all right on. I have a stylus force gauge also. Thought I'd mention the cart. is the Shure V15 Type III.
Thought I'd get some expert opinions here.

Go to Vinyl Engine. Register, it is free! Go to the library, and they have the user and service manual for your turntable. You have to register to download the documents.

I already have both but neither one states why to go with the longer screws.
