My powered subwoofer manual suggested that connect main speakers to integrated amp's SPEAKER OUT, connect subwoofer to its LINE OUT . It said "using this method,your main speakers will recieve full range singals from your amplifier and you have the advantage of adjusting the subwoofer's crossover to match any main speaker you currently own."

My question is that when I use the SPEAKER OUT to push main speakers, is there still signals coming out from the LINE OUT port?

That is the case with most units.

There might be a few exceptions.

If you experience any problems, running wires from your speakers to the high-level inputs of the subwoofer will work just as well.
