Which would you choose for a 2 channel setup? I am looking used, and they seem to be about the same price (though I might have to hold out a bit longer for the A5). The rest of the system is:

Squeezebox 3 -> Musical Fidelity X-CAN v8 DAC -> -> Era Design 4 / REL R-205

I like the synergy between the MF and the Era, but which will be a better setup long term?

Both of your choices are good, the MF gear is just what you need if you stop gearing up at this point! But how many audiophiles stop tweaking or looking for the next improvement? Separates are more fun but need more space, wire, etc. how much space do you have, do you have kids? Kids love to turn the knobs.
I haven't tried Para gear but I have had a MF CD player for 5 years the gear is solid.
If you have everything else ask the dealer for a try out and the in home demo will probably answer your question.

Well, this is going in my office, for my desk. Basically I can put the MF on the desk, I have a place for it. If I go parasound, the pre amp will go on my desk, and the amp will go in a rack built into the desk (I am building the desk right now, and rack space will be a part of it either way). Longer term I do not expect to upgrade these speakers... I had always envisioned B&W 805s here, but in near field they do not have the same smoothness as they would in normal listening positions, and I cannot get the tweeters at ear level with a speaker quite that big. The Eras are surprisingly great in nearfield and not much of a compromise overall.

I think you answered your own question, simpler is better, the MF A5 will do an office if not the whole company based on your setup. The design of the A5 is like industrial art just don't put any drinks on top.
