The torrent application does allocate (reserve) the space on your hard drive and just as you said, it changes the bits as they come in. This is why when you relaunched the new torrent in the same allocated space as the old the torrent application had to "check" the files.
I have no idea why it only checked down to 13%. When I made the new torrent at the office, and launched it at home it checked the disc all the way to 99.9% (as expected) and then downloaded the remaining 0.01% from my office. This was only 8MB.
Oh well, we are on track now.
