I have the Onkyo HT-S7409 and just ordered the Samsung un55es7500. In addition I have a ps3, verizon fios stb, a wii and I plan on purchasing a 3d Blueray player as well. My question is what is the best way to set up this system as far as wiring. Is it best to have all components(audio and video) go into the receiver then a single hdmi going to the tv or is it best to run direct hdmi's to the tv for video and audio cables to the receiver?

It's probably a dumb and simple question but I'm new to this and just curious what most people have the best results with. Do you lose video quality going through the receiver?

Also any recommendations of a good hdmi cable? I see a lot of people love monoprice, are these cables good for the specs of the tv? I'm looking for very good quality for both 3d and blueray.

Yep, you connect each source to the receiver using HDMI cables if possible, then run one HDMI from the receiver to your display. Monoprice is a great place to get cables.

There wouldn't be much of any difference in the video quality going through the receiver or not, but you get better audio quality through the HDMI connection, and switching by remote control is a lot more convenient this way.

I have a 3D compatible amp and I run everything through it. I haven't noticed any loss of quality. I advise use of high quality, shielded leads.
