Is there a simple way to generate a seek table for m2ts files? Can TsMuxer accomplish this through de/muxing?

If not, is there a way to put the video in another container without a compromise in quality? I know I could use HandBrake to transcode, but would rather a straight 1:1 w/o quality loss. I can't seem to find a tool to do this...

I don't know about a seek table but you can use TsMuxer to demux the m2ts file into its elemental streams and then you can use mkvtoolnix to mux the audio, video and subtitles into a mkv file.
