What program do you recommend for ripping DVDs? Eventually I'll want to rip some of my BluRays as well. I'd like to be able to convert to MP4 to transfer to my Kindle Fire as well as store on my HTPC.

DVDFab is decent shareware. I now use CloneDVD2

I recommend MakeMKV for ripping and Handbrake for mp4 encoding. Both work very well and are (currently) free. I use them myself!

I'm attempting to use Handbrake to convert a MKV file on my laptop to a MP4 for my Kindle and it is taking forever, literally. It estimates it taking a solid 25 hours. Am I doing something wrong? Sure it isn't exactly the newest laptop, but a day? It's at .5% after about 5 minutes...Is this normal?

Encoding is very resource intensive. Especially on the CPU. But that does sound a little extreme... On my old Athlon 64 x2 3800+ it takes about 3-4 hours to encode a full dvd using high profile preset. On my i3 2100 it takes about half that. What are the specs of your laptop? And what rip settings are you using with handbrake?
