Ok, here's my issue. I would like to find a lossless audio format that Plex will play, and that either Windows Media Player or iTunes will recognize for music management purposes. I have a rather large music library, stored on a server, that is shared by me and my wife. As you can imagine, we don't always like each other's music. To solve this I would like to use either WMP or iTunes (or another alternative) to manage our own music libraries. This becomes an issue when:

a.) I would like a lossless audio codec
b.) the codec must be recognizable by Plex
c.) the codec must also be recognized by a music management program (WMP, iTunes, etc.)

Thanks in advance for any advice.

WMA lossless...
I am using WMP music libraries on all PC's. Ripped lossless and consolidated on another machine, years ago. Now, all stored on my server for playback throughout the house on any machine. Also accessed via PLEX, through Android devices, Onkyo NR818, and 2011 Samsung SMART LED.

EDIT: I have no idea about iTunes, as I cannot get it to work in PLEX.

You sure about that? Plex doesn't play my lossless WMA files.

ALAC (apple lossless) works fine in Plex, however, and obviously meets your other criteria (to get WMP to play ALAC, you may need to install a codec pack like Shark007, but iTunes obviously handles them fine)

Kevin, have you enabled something in Plex to be able to play WMA Lossless, or do you have a certain codec pack installed maybe? I too am unable to see my WMA Lossless files in Plex.

I'm not sure...I do have Shark on all my machines, as I have been dabbling in MAKEMKV...Maybe that's it?
It does get a little funny on my Samsung D Series...(I have to go through a bunch of menus...)
The only other thing I can think of, is...It IS on a server, which is feeding all my machines, and the PLEX version is their PLEX Server...so maybe it's transcoding?

How about FLAC?

WMP will not recognise it natively but with a couple of plug ins it will work very well. Or alternatively if you are open to using other media players use foobar2000 instead, which will play FLAC as standard.

Caveat:
I have downloaded PLEX for my iPhone, and playback is spotty at best. I cannot determine what the requirements are for the file, but some play and some do not...All are ripped the same way, and generally by the same machine.
PLEXWEB, and PLEX via PC seem to work fine.
As mentioned, PLEX on my Samsung D works if I go to folder structure...and Android (my wife's Kindle Fire HD) seems to work fine.
I still cannot get PLEX to recognize my iTunes files...

I know nothing of PLEX - I have never installed it, ever.
That said, have a look at the bottom right of Audio TAB of the 32bit Settings Application.
setting ALAC = iTunes file support.
