According to this article, Zod is the villian. David S. Goyer was on-board the film as writer long before Zack Snyder was on to direct. Another article (focused on Darren Aronofsky's potential next gig) goes into more detail about the script, and the fact that Snyder may have been chosen simply because he'd be able to get Goyer's script into shooting shape quicker than some of the other potential directors:

We're told by knowledgeable insiders the reason Warner Bros. picked Snyder for Man of Steel is that the script by David Goyer was rushed, is still a bit of a mess, and that Warner Bros. needs someone who won't spend months or even years trying to get it just right (i.e., Aronofsky), because time is the one thing they don't have: The studio must have a new Superman movie in production by 2011 or they'll be subject to potential lawsuits by the heirs of the superhero's creators.
We're told that Snyder was not really Warner's first choice to direct Superman, but that a director needed to be hired imminently. I know there are a lot of folks holding out hope for a Smallville continuation on the big screen, or if nothing else, for Tom Welling to get a shot at the role, but I think that is out of the question, just based on the people involved in the film.
