It doesn't work as a full BD structure or mkv.

No, Atmos is generally handled fine. This only occurs with titles that are sourced from blu-rays with the segment maps (typically Lionsgate). It might occur with Dolby True HD as well, but I haven't tried any that fit that criteria.

I have read that other media players have the same issue as well.

Interesting, not sure I have actually played any from Lionsgate, but may have to test out to see if I run into the same issue (which based on what you are saying, I would expect to)

I can confirm this.
All segmented titles with Dolby Atmos have sound dropouts no matter how I process them (through Make MKV as a single MKV file or through TSmuxer as a single M2TS file).

Segmented titles with DTS-HD on the other hand work flawlessly (again no matter how I process them).

If a movie is a single M2TS file on the disk than there is no problem with Dolby Atmos - they play flawlessly (without sound dropouts) no matter how i process them.
