Batman's a genius, so he can usually outsmart him, invent something, etc. Sometimes Kryptonite is involved, sometimes not.
Also, post-Crisis on Infinite Earths in the mid-80s, they toned down Superman's powers, because since the Silver Age his power list was getting ridiculous (and made for boring stories.) If you pick up a copy of the Frank Miller comic The Dark Knight Returns (or get the animated movie), you can see one of their fights and the plausibility.
It partially depends on which Superman we're talking about and what exactly the circumstances are (in The Dark Knight Returns, Superman was a pawn of the Reagan-era US Government, whereas Batman was cleaning up Gotham in a post-nuclear winter.)
It's all about the underdog winning (otherwise, who cares?), and for Superman to be the underdog, he'd have to go up against someone just as badass (Darkseid, etc.) or face a huge army.
