Components:
1 x ASUS AT3IONT-I Deluxe
6 x SAMSUNG EcoGreen F3 HD203WI 2TB
1 x Fractal Design ARRAY R2 MINI ITX NAS CASE
1 x G.SKILL ECO Series 4GB (2 x 2GB) *In MoBo Compatibility List*
1x Sata Raid Controller ?????
*Sorry haven't posted 3 times so no links

Building a NAS/Semi-Portable HTPC w/ 6 2TB hard drives but I need some quick advice/information.... the motherboard I want only supports 4 SATA connections so I am stuck with having to get a SATA controller to add the 2 other drives.

1. Does Ubuntu Software Raid have issues combining HD's connected to a PCIe Controller and HD's connected to the motherboard or do the HD's get all treated as equal because its software not hardware?

2. If there is an issue with separating them what is the recommended SATA controller that can hold 6 drives and is on the Ubuntu HCL?

3. If there is no issue what is the recommened 2 slot SATA controller that is on the Ubuntu HCL?

4. Does anyone know of a good ION Mini ITX that has 6 SATA connections

Yes Linux software RAID (it's not exclusive to Ubuntu) doesn't care how the devices are connected, you could even use USB attached disks.

I just got this one off ebay, haven't tested it yet (will put it into my PC later today) but the SIL3132C controller chip it uses is supported by Linux so it should work fine:

I can confirm that SATA card works fine with Linux as expected, I just plugged it in, it got recognized automatically after a reboot and I can access the disk connected to it without problems.

Here is the support page of the Sil3132 chip used on this card for BIOS updates etc.:

Just thought I'd mention FreeNAS in case you haven't looked at it. I had to also get an expansion sata drive since the old Dell box I was using only had 2 on the motherboard. I'm running a raid 5 with 4 2 TB drives.

Easiest setup I've ever done. Nice web interface too.

Here is the one I am using (assume it works under Linux since it works under FreeBSD).

PROMISE SATA300 TX4 PCI SATA II 4-Port Adapter

Thanks for all the quick responses looking more into those cards now.... would definitely use FreeNAS but I plan on using Boxee/XBMC on it so I need a full OS.
