What does it mean when I read that "mccac won't eq the subwoofer"?

It means that MCAAC and YPAO don't EQ below about 60hz while Audyssey MultEQ or higher will.

Sorry for being daft but does that mean that I can't set my crossovers to anything less than 60 with ypao or mcaac?

No. Where you set your crossovers is a separate issue and is tied to the capability of your mains and subs. 80 Hz is a common crossover point. The issue many have with MCACC is that it simply does not EQ below 63 Hz. Your sub(s) will still function but the Pioneer algorithm doesn't attempt to EQ anomalies of the sub's freq. response below this point. You would need a separate outboard eq system such as antimode. Or, you could do what many of us have done and just buy an Audyssey-based avr. The most advanced version is anything with Audyssey XT-32.
