Requirements:

- 3D Pass Through
- 4K Video Capability (not 100% but would be nice and future proof)
- 2 Digital Optical Inputs
- 2 Component video inputs
- ipad app
- Video Up-conversion for all video inputs
- Calibration Software like Audyssey MultEQ XT

Don't have any set price range, but would like to keep it to under a grand

The new Denon 2313CI fits the bill. Review the first few posts in the Denon AVR-XX13 thread linked in my sig.

The Onkyo TX-NR818 would tick all of those boxes I believe.

I looked at that and have it as one of my choices

I currently have a Denon AVR-4310CI in another room.
I have been happy with the sound but some other little things have bugged me.
There was an issue with a faulty network card and some other minor issues so I was not so sure I wanted to go back to Denon.

But I will keep it on the short list.

The Marantz SR5007 meets your requirements. To meet your budget comment, the SR5007 can be had, delivered, from Vann's for $750.00.

2009 was a bad year for Denon with network cards as the 3310CI, 4310CI and 4810CI all had NIC issues, all of which were resolved with the XX11 and newer models. If you want to give the higher version of Audyssey MultEQ XT32 a try with improved audio fidelity over your 4310CI, the Onkyo 818 would be another consideration as cainman suggested.

have it narrowed down to

Marantz SR5007

or

Dennon AVR-2313CI

Each offers a few features the other does not (the 5007 being a near clone of the 2113CI) so choose the one that best meets your feature/input/output requirements as audio fidelity wise they will be very similar.

change my mind and going to spend the extra buck for the 3313CI
Where is a good place to buy this?

Check with either AV Science Sales, Electronics Expo or ABT to name a few.

Give a few of the online dealers a call. Tell them you've made a decision and this is what you want. Tell them you're price shopping and want to buy. Remind them you're shopping and ask them what's they're best online price as you're going check around and the best delivered price will get your credit card information.

It's not taboo to ask for discounted prices.

Companies aren't allowed to show a "too low" price online. You have to call them. Call Rich Hansen at electronics expo. Ext: 150.

Highly unlikely that they will comply. Whenever I asked for discounts they didn't want to give me even a few bucks down. Remember, EE is a certified retailer for Denon. So you will have the factory warranty. Most likely BB will not be able to match EEs price.

BB gave me a $1,000 off on a Sharp 80"

If it does not work out, I will call EE

So what ended up happening? Did BB give you a discount or did you go with EE? I'm looking at getting the 3313 as well.

Have not had time yet to get over to BB

FWIW, we've gone into BB with shopping information in hand and upon confirmation of the stated price, the best they'd do is match the price but they did work with us.
