I've been using 'Native' on my DirecTV box lately to take advantage of the fine video processor in the Onkyo 818 to do the upscaling to 1080p but the screen goes blank for a few seconds as it changes resolutions.

My question; can this be harmful to the HDMI board as they seem to be rather delicate and problem prone going by the many HDMI failure posts?

It shouldn't be an issue. I've been using Native ON with a couple different AVRs for years with no problems other than the slower channel changing.
