The sound mode on your TV should no longer matter -- unless you have a source plugged into it. If that is the case, then you need ARC. Your receiver is now the hub of your system and what everything will plug into.
Cable box audio should be set to Dolby Digital or Dolby Digital + LPCM/Bitstream IF you have that option. You could try LPCM Only ( if you have that option ) and let the receiver handle the decoding. For the Pioneer, you can choose whatever decoder you want to use most of the time -- since you have a 5.1 setup choose Dolby Digital + PLIIc if you have that option. Speakers set to SMALL, subwoofer ON, crossed at 100 Hz to start. If you have the option to set subwoofer output to LFE+Main you can try that.
A failed room correction test could be a number of things but it will usually fail for polarity ( speakers set up/connected wrong ) or excessive background noise in the room. I don't have a Pioneer receiver so not sure whether this receiver has a manual speaker adjustment mode. The manual mode will usually let you cycle through your connected speakers and adjust gain. You can use this to determine whether there is something wrong with your speaker's output by listening to the test tone.
