Some people have found that if the microphone isn't positioned in exactly the same place at the primary listening position (position #1), then Audyssey will give noticeably different results. Also, Audyssey's consumer calibration microphones are rated at +/- 2dB, so there could be as much as 4dB difference in sensitivity between two different microphones.
You might consider getting a sound level meter to measure the actual calibrated results. You'll need to use an external calibrated sound source (e.g. a test CD) since the receiver's internal test tones bypass Audyssey.
