Ok so basically I'm very confused on how I should be settting up my system and the manual doesn't seem to be of much help :\\

I have the Yamaha HTR 6130

I have the following things that need to be connected :

Panasonic PX80 (Picture of connections here)

Rogers PVR(not HD so just need coax and component for sound)
WD TV Media Player

My receiver only has video passthrough or the setup would be easy I'm just confused on how everything needs to be setup for audio.

If it has HDMI, then you only need the one cable. If it has component (red, green and blue) use that. Note that component is for the picture only. It has nothing to do with sound.

For audio, plug either Toslink or SPDIF into the receiver from each device into the AVR.

You only need one HDMI cable to the Panny. The AVR handles the sound.
