Where the predicament comes in, is how do I best optimize the speakers that are running to the master bedroom?
Not sure what you mean by this. But since the receiver is a 7.1 multizone, you can run the 2 bedroom speakers off the AVR.
Further, is there a remote system that will allow me to control these speakers in conjunction with the remote system that is being utilized in the family room?
You could use one of the Logitech remotes that has IR and RF. Then use the RF to IR accessory for the devices in the closet. Alternatively, the Denon receiver can be controlled via you iPad / iPhone, assuming you connect it to the network.
I would like to be able to be able to run my cable through my bedroom speakers (however my cable box is currently located in the bedroom and not the closet.....) however am more concerned about trying to get something such as an Ipod or simply music running through those speakers without having to go out to the front closet every time I want to change the channel. Less some brilliant idea's on here - I am almost stuck with just pulling those speakers off of the central receiver and simply setup a second receiver in the bedroom (I would love to avoid this though). Does anyone have some good solutions on how to best integrate my audio setup onto one remote system?
So.... you'll want to run the cable box HDMI to your bedroom TV and the box's sound out into your AVR. Then you'll just need to tell the AVR to grab the sound from that cable box. The remove... again, check out the logitech remotes. You can program macros on some of them that will help you easily accomplish these tasks.

Skip the dock. Your receiver will let you plug an iPhone into it already; also, you can stream your iTunes to the device, along with internet radio stations (e.g. Pandora).
