That would work except optical cannot pass HD audio rather only DD/DTS 5.1 and PCM 2.0 which is why the source needs to be connected to the AVR via HDMI for HD audio to pass.

Nothing wrong with using the AVR as a pre/pro, rather more likely an issue with the cables or speaker wire to the speakers.

Try adding a pause between ending ARC and selecting the next source .... say 3-4 seconds at least. Or better yet, to first test it out, don't use the Harmony rather simply use the Denon remote.

The Nintendo Switch outputs LPCM 5.1 audio which should play just fine when connected directly the the AVR; however, if connected to the TV will likely only play PCM 2.0 via HDMI(ARC) or optical.

HDMI(ARC), especially with Samsung TVs, can be finicky which is why installers generally bypass using it and instead simply connect an optical cable from the TV --> AVR.
