It's most important that the front 3 speakers...

It's most important that the front 3 speakers match (left, center, right). Having said that I would leave the AVR set at 8 ohm.

There are different versions of Audyssey. The X1000 will eq the sub. The E300 will not.
Warm is subjective and is most often due to the speakers rather than the receiver.

Turn the sub down and rerun YPAO until it sets the sub at +-3.
Set all speakers back to small.
Turn the sub up AT THE SUB until desired...

Most of the HDMI switching and 3D pass through problems are user error or people using ARC/CEC. You will see them with any brand/make/model.

Even when the discrete codes are available I have always used power toggle with no problems at all. It's not outrageous to think that you can successfully use an ir remote without the discrete codes....

I think that's a Rhapsody issue. If you look at their tiers the cheapest does not work with "home audio" devices. You have to move up to the $9.99 rate to get that capability.
