Make sure you have the Yamaha set to straight mode and are bypassing any eq. It defaults to flat which might affect the output levels, otherwise everything sounds like you're on the right track.

I have found YPAO sets levels more accurately if I use 3 positions. Since I don't use the YPAO eq results I find it easy to just reuse the same 3 positions required for the angle measurement portion....

Try lowering the red offset value a few ticks under RGB adjust to minimize the red push with Dynamic Black engaged. Not a perfect solution but a quick and easy one that should help.
