The ir emitter is probably in the wrong place. Use a flashlight on the cablebox and shine through the darkened plastic window to find the ir eye, then place the emitter over the ir eye.

If you want to connect a subwoofer to the JBL speakers, I would recommend using the JBL 3 series subwoofer as it has inputs and outputs to connect to the main monitors.
