If you are having the player do the crossover, then yes, you should disable it on the subwoofer so you are not clipping any bass information.

If you connect HDMI 1 direct to the display, then use HDMI 2 direct to the receiver for audio, do you have the same issues? Likely the receiver can't accept a 4K signal, but can generate a 4K signal.
