If you want to cut extra wires you're better off opening the PSU case and cutting them at the PCB that way there's no risk of them shorting while giving you the least amount of clutter possible.
If your that worried about corruption maybe you should thing about ZFS.
I can tune 98 channels from FiOS (a big chunk of that is all the music channels) w/ my HDhomerun w/ about 6 of them being channels we actually watch(local networks), my Ceton gets about 1,000 channels w/ about 25 including the previous 6...
The ATIs have check box in CCC (also something to do w/ dynamic range IIRC) that helps w/ the 29/59 bug, you likely have have set the way needs to be.

What makes it impossible to use WMC for both Dish and Comcast? You should be able to setup one tuner for each(quite simple if they're different types of tuner but a bit more work if they're the same). I'm not sure if there's anything...
