As a matter of app design, I agree that the default action should be for an app to close/exit/stop when pressing the window X button. Many apps have a setting in their preferences to set this behavior, i.e. systray minimize vs close.
As waterhead mentioned, the Rythmbox issue is most likely app-specific and not OS related. Many media player apps don't close/quit when you close their app window. They minimize to the system tray, many in a non-obvious fashion. That said, several years ago vlc had the issue you describe where the sound kept playing even when the app looked "closed", without a systray remnant.
