I am planning on building a 12 zone audio/6 zone video A/V distribution system using 2 Niles GXR2s and the VS-1. I also wanted to minimize the number of control panels/keypads in the house so i wanted to use something like HAI Omni II to integrate security, lighting and HVAC. Can I also integrate the Niles audio with HAI? What other systems can integrate security and HVAC controls?

The best system for integrating a whole environment would be Crestron or AMX. The open structure of these programs allows the programmer to do almost anything. Of course - you'd have to hire a programmer

Niles does distributed audio very well, and their distributed video products are very good. But the system is not setup for "environmental controls". The Display and Contact touchscreen/keypads have stock templates for your audio/video controls and cannot be changed.
Niles knows where they stand on home automation and they stick with what they're good at.
