If you set your AVR speaker setting to small, you can select the XOver frequency, default is 80 Hz. Freqs above XOver frequency go to the speakers and those below go through the LFE output.
If you select plus, speakers are receiving full frequency range and frequencies below Xover frequency are sent to both speakers and LFE
If you select your speakers as Large, they are feeded full frequency range and only the signal intended for the LFE in the source material is being send to the LFE output.
The XOver Freq setting built into your sub needs to be adjusted accordingly. If you set your AVR to small , then set the sub built in Xover Freq to infinite/highest freq as possible. Your sub will not receive anything over the freq set in the AVR Xover Freq anyways.
If you set the sub built in XOver freq to a given freq, and there is a different XOver frequency in the AVR, you can create overlaps or gaps in your bass with mixed results.
If you need more detailed info, download the PDF version of the manual from Pioneer website, so you can use the search feature of Adobe Reader to get the info you like instead of going through printed pages .
Here is a snip from the manual:
• SW – LFE signals and bass frequencies of channels
set to SMALL are output from the subwoofer when
YES is selected. Choose the PLUS setting if you want
the subwoofer to output bass sound continuously or
you want deeper
bass (the bass frequencies that
would normally come out the front and center
speakers are also routed to the subwoofer).2 If you did
not connect a subwoofer choose NO (the bass
frequencies are output from other speakers).
Again, if I am wrong, please feel free to point out!
