I recently finished my whole house wiring and I sincerely wish I had never run ANY RG6 except from the satellite to the wiring closet, and the wiring closet to the media room. I haven't even terminated most of it.
I think 2 to 4 CAT6 is fine, with a couple of additional notes:
1. If you can, run conduit alongside for at least the major areas (I have already used mine!)
2. Run Cat5/5e/6/whatever to thermostat locations and major device areas, as well as to alarm panel and garage.
3. Run Cat6 to closets. This sounds stupid, I know, but a closet is a great place for a printer, scanner, or other device.
