Actually, the same thing happens when I play them on my Samsung blu-ray player also (2011 model 5500). The blu-ray player even does the same thing when playing blu-ray discs and audio cds as well. I'm beginning to think that Samsung's media players are just crappy. They also introduced what appeared to be corruption on a video file today, another mkv. I thought the file had some compression problems, since there was all this distortion in parts of the image, but only once or twice. After playing the file on my computer, those same areas of the film played perfectly.
Do others have these issues with the Samsung media playback? I could understand some files maybe giving it a problem, but I'm talking every file I watch, and blu-ray discs and audio discs as well.

Are you saying that you can play MKV files direct off the samsung tv?
They will read an MKV FILE?
I run my hdmi to my onkyo reciever first
From there to the tv
I have not experienced audio issues at all
Also
I'm using the samsung 3d 5500 bd player
It sucks
It won't connect to the network
It won't allow me yo turn on BD ON
But the tv updated fine and connected yo network fine
Only issue is that when playing Netflix it auto Dims picture when room is dark
