Well, "mind meld" suggests a joining of minds. I don't think that is what is happening. The machine is [becoming?] self-aware and is using Root, IMO.
She has completely changed in one aspect. When we first met her she was a psycho who trusted no one but herself, and that was even fairly true in the flashback to her youth. Now, she is obeying the machine. That is a complete 180 which the show has attempted to pass off as 'she is willing to trust the machine, not people', but to me it is still a bit incongruous. The shot of her sitting back in the cage was just wrong. I could see her joining forces for a common interest, but being totally accepting of the captivity? It's not like she needs physical proximity to communicate.
