I had persistent HDMI negotiation issues with my PS3, set top box, and Sony KDL 52V5100. The problems began when I upgraded my receiver from a Onkyo 607 to a Denon 2312ci (with newer and more secure HDMI technology).
The issue wa black and white flashing when changing inputs or when a game/movie switches audio type. The PS3 was affected most especially with the game Battlefield 3 (90% failure rate). I think it's because Battlefield 3 uses DOLBY. Most of the time I can view the PS3s main menu, but when I launch a game the black and white flashing returns.
During my 40+ days of troubleshooting I performed the following:
-Upgraded firmware for all devices.
- Replaced all HDMI cables with new ones (twice)
- Checked HDMI control settings on Cable Box and PS3 and made sure they were off.
- Set various HDMI settings on the PS3/reciever so that they "match". Also set both devices to full auto.
-Troubleshooted with cable vendor (twc) - They blamed the receiver.
-Troubleshooted with TV vendor (sony) - They blamed the receiver.
-Troubleshooted with Denon - They blamed the tv.
-Pulled power on all devices (including out to TV).
-Performed Microprocessor reset on the Denon.
-Changed Startup order of all devices.
-Replaced Denon receiver.
-Performed reverse HDMI negotiation
-Swapped TV's (which worked).
-Performed a complete reset on my PS3 and lost game data (Ack!)
-Tried various combinations of HDMI ports on the TV and receiver.
I gave up on Denon because they refused to call back or even help much.
I decided to purchase a HDMI switch as a last resort after reading a few success stories on these boards. The switch was placed it between my TV /Receiver and like magic the HDMI issues went away!
The switch that I used can be purchased on Amazon.com for $11

I cant guarantee it would work for you but for $11 its worth a try.
TL;DR: A cheap HDMI switch between the TV and receiver solved my HDMI issues.
