I second this. I can name a dozen more people who would third thru twelfth it. I have a large collection of mixed media types (flac, ogg, mp3, wma, mp4) and it handles all of them. It can also convert formats.
For tagging, check out the various add-in's and such - look on the media monkey forums or search for media monkey addin.
You will not find a tool that "does it" for you. There is a tool for iTunes that is very itelligent, but after letting it do samples of a couple thousand songs, I went back to managing it myself.
If you don't mind doing and then redoing - you can do it using multiple passes with different tools.
As far as identifying duplicates - makes sure you have media monkey analyze all of your files. Once it does that, it can generate a hash of the file which can then be used with the other addins to identify duplicates.
