So my set up is nothing like any of yours, but I still need some help. So I have recently bought a polk series II center speaker and bookshelf speakers and they will be hooked up to my computer or TV since I run my movies and shows through my computer. I am inbetween these two receivers http://www.accessories4less.com/make-a-store/item/DENAVR1612/DENON-AVR-1612-5.1-Channel-A/V-Home-Theater-Receiver/1.html and http://www.newegg.com/Product/Product.aspx?Item=N82E16882115371&cm_mmc=Semi%20Annual%20Sale%20%2712-_-488-_-N82E16882115371&nm_mc=Semi%20Annual%20Sale%20%2712. What cords and wires do I need to get for the rest of this set up and what differently do I need to do since my hdmi goes from my computer to my tv instead of the reciever.

I'd recommend the Denon 1612 because of Audyssey MultiEQ. Very good room correction setup software. Has bass EQ capabilities if you ever decide to add a sub.
Then, you should run an HDMI cable from your computer to your receiver, then an HDMI from the receiver to the TV. If you have your cable hooked to your TV, there's also probably some kind of audio out connection from the TV that can be connected to the receiver, too, (either RCA coaxial cables or digital toslink/optical). Then you will need speaker wire. 16 gauge should be fine.
Good place for decent cables and speaker wires is Monoprice.com. Better quality stuff than what you can get for cheap on Amazon or at BestBuy.

Sweet I was leaning towards the Denon anyways. By running these hdmi cords through the reciever will I still be able to get the image from my computer on my TV? or is that what you meant by "If you have your cable hooked to your TV, there's also probably some kind of audio out connection from the TV that can be connected to the receiver, too, (either RCA coaxial cables or digital toslink/optical)." Thanks for all the help.

I agree with cel4145--go for the Denon. You may want to get it here instead, though:
http://www.amazon.com/Denon-AVR-1612-Channel-Theater-Receiver/dp/B004U403WM
The price is basically the same with the free shipping, it is not a refurbished unit as far as I know, and it has a two-year warranty instead of one.

Yep. The receiver acts as a switching box. Run an HDMI out from it, and then you can plug as many audio/video devices into the receiver as you have inputs on the back. When you use HDMI, it will pass the video onto the TV. Or if you have a Wii or some other device with component video out, it can pass that video along to the receiver, too.
Meanwhile, if you happen to have cable company cable running to the TV with no cable box or you have a smart TV with Amazon Prime or Netflix, then you can still send audio from the TV back to the receiver. If you don't know what those are, then don't worry about it
