No question that the audio is limited to 16-bit. There's no pretending about that. I wrote a letter to Tim Cook some months ago asking that the 16bit limitation be addressed in the new version of the AppleTV. It's such a great product and I have very, very few gripes about it. The 16 bit audio and inability (yet) to add apps are my only two downsides.
There are so many incredible upsides to the device that these are very minor. When I really want to do critical listening and stream lossless, then I point my Pre-Pro to my iTunes server where I'm sending audio at full res via the DAC I'm using.
In case you're wondering, using the HDMI connection on the AppleTV does not yield better audio. I already researched that. 16 bit is all it does regardless of output.
In terms of accessing the AppleTV, there are lots of options. You can use Apple's free "Remote" app or use Apple's IR remote or program your third party remote, or you can use a product like Roomie Remote to manipulate your AppleTV over WiFi as part of a larger system remote.
